KTM is the equivalent of the SNCF. It manages the two lines connecting Perlis to Johor Bahru on the west coast and Kota Bharu to Johor Bahru on the east coast. The lines continue to Thailand in the north and Singapore in the south. It is easy to book via the website. Note that there are a few night trains with sleeper berths (but not many, distances oblige), especially to Thailand. The trains are quite comfortable. The only drawback is that the air conditioning is often too powerful.
